Injector DC drops to 0 randomly

The problem we are experiencing is that out of no where the car started to stall at certain rpms, but not always. Fuel pressure is ok (changed the fuel pump just to be sure) and spark time is ok also. As I said the car ran fine for a couple of months.
I plugged in my PC and found out that when the car was bogging, the injector duty cycle dropped to 0 (even at WOT).
Today I'm going to try a different ECU just to be sure is not related to the stock ECU, but if you guys can chime in where else could we look would be great.
BTW the setup is d16 DOHC, gt28rs, 650 injectors (no resistor box), walbro 255, S300.
