i was wondering if i can use the 06-09 650cc injector base calibration for forced induction for my 04 s2000...

No, start with the 02-04 calibration and make adjustments for the injector size.

the only other calibration i might be able to use is the stock ap1 calibration but my car is an ap2 non-dbw. will this be ok?

Sorry, there is an 04-05 ap2 calibration.

00-05 s2000 turbo calibration
