New 07 Si w/ Reflash Issues

I just recently got my 07 Si Reflash (8/8/2008) and now I am experiencing some intermidate issues. It has happen to me twice already. I will be slowly getting on the gas and vTec at the 4500 rpm mark. It will be pulling good then once I get above 6k it will start to act like it is missing or something. I can get off of it....slow down...and get back on it for it to only barley do it....then when trying to do it again.....it seems to run fine. And runs fine for a good while after that. The second time this happened to me I was getting on the interstate and was trying not to go into vTec until it reached the original kick in point of around 6k. It built up fine and slow....kicked in like it should have around 6k...i got on it...then it did it....like it was missing or something. Could this be from a bad reflash when it switches over from the reflash programming to stock....or does the reflash completely replace the stock ecu programming? Also, this was not happening before the reflash and the ECU / Car was in perfect condition prior to sending the ECU in to be reflashed. I have checked my oil levels and they are topped off and not due for a oil change anytime soon. I have the following mods:

AEM CAI
Vibrant Racing Header w/o Cat Option
Skunk 2 Mega R 70mm Cat Back

There cannot be a bad reflash. It completely over-writes the stock program. Is the check engien light on? Do you have any error codes? Try swapping your intake back to stock and see it that makes the problem go away. Some intakes have an incorrect shape that messes with the readings at the MAF sensor.

How can this be determined as I currently do not have my stock air box anymore and would have to purchase another one. Hopefully this can be solved without having to go out and buy one seeing since I spent good $ on the AEM CAI and really wouldnt like just throwing that money away. Is there a way to tell looking at the AEM CAI? Serial Numbers? Etc...

I forgot to add that there is no CEL or codes for me to pull. Is there a way to see what the AFR has been? Is that what should be looked at if it was caused by the MAF issue?

ECU firmware has a checksum, and if a single bit in the firmware is corrupted then the ECU will switch to a backup processor. This revs limits to 3500 rpm and runs fairly badly, so you'd know if this had happened. The stock program is gone completely from the ECU. In short, the reflash cannot go bad.

However, there is a known issue with replacement intakes, which alter the MAF sensor reading, and will cause problems similar to what you are experiencing.
