which timing mark(s) on crank are used when setting timing?

This is what I did
1.) Let the car warm up... 180 water/ 180 oil
2.) I did NOT jump the jumper under the hood (EF chassis) I used to when setting the timing with stock computer
3.) In Smanager software I clicked "online" then "set timing"
4.) The window popped up stating that timing was fixed at 16 degrees
5.) I lined up the tdc mark (the one by itself) on the crank with the mark on the timing belt cover.
Is this the correct mark to use? I thought the others were marks to use with stock computer and a timing light with no adjustment.
I had to retard the timing quite a bit to get the marks to match up. Before my S300, I had the car tuned by local guy, so I didn't adjust timing last. It just seemed like a large adjustment so I figured I'd ask.
I've got fuel tuned pretty good now, so it pulls hard to redine. I just want to make sure I have this set correctly before I start to change the ignition maps.
