Hey - I have a 2006 Civic Si with an AEM short ram intake. I have been having problems with the car running rich and as a result I have been back to the dealer many times with a check engine light. I am wondering if the Reflash will help eliminate the check engine light with the changes you make or if the relfash does anything at all with AF mixtures?

No, if there is a problem with the vehicle then the reflash will not help. The issue is not removing the error - it is finding and fixing the cause.

Try using a Wideband O2 Sensor. Dynospot Racing did this on my SI when they installed the AEM CAI and I have not had any problems with a CEL.
