hondata reflash vs. comptech specific reflash(supercharger)

I recently reflashed the ECU for my 06 Civic Si, and like all the others, am completely satisfied with it. However, I am now in a position to get the Comptech Supercharger and have heard that the reflash I already have will not work with the supercharger...
I am assuming the reflash would be different for forced induction, but I'm curious as to what those differences are...
Also, what are my options as to reflashing the ECU again? Would I have to get a completely new reflash at the same price? Are there any discounts for recent/returning customers? Or is the reflash purchased through Comptech?
