Runnability Issue

Will the Hondata unit compensate for adjustment screws such as the idle adjustment screw and throttle stop screw, if they have been messed with?
A while before I upgraded to the Hondata system, I was instructed to adjust those two screws to get the car to idle properly, and after doing so, I informed the techs installing the system that I had done so, to which they replied "It doesn't matter" ?
The car has not run properly since.
It idles ok, roughly around 900 rpm. If you increase the throttle to 1500 rpms, it drops back to an idle, then slowly starts creeping it's way back up to 1500, then it repeats the pattern.
When normally accelerating, the car hitches at approx. 2800 rpm, like it's bogged down, then above 3000, it surges like like a bucking bull then runs correctly throughout the rest of the rpm range.
The really strange thing is that I can get the car to drive all the time in this "ill temper zone" by keeping the throttle at 5-10%
The only thing I can think of now is it's a vacuum leak or something to do with the fact that those adjustment screws have been messed with.
