Immobilizer...

Does it matter which dealership I go to, Acura or Honda, to get my swapped car's immobilizer reflased? I'm still using the original immobilizer that came in my civic. I did go to the Acura dealership but their HDS tool said the immobilizer until could not reflased.

No, both Honda and Acura use the same tool. However, some dealers are not very familar with the HDS and immobilizer, so it might be a good idea to call and see if they have done similar work before.

Is there a way to make a PRB (Acura RSX-S) ECU immobilizer work in a PRA (Honda CTR) ECU? We tried recoding the keys for a K-Pro'd PRB in a CTR, but it couldn't be done with a Honda tester. Unfortunately I don't remember the error message. There must be something different in the immobilizer circuit between these two cars?

We do not know if the PRA immobilizer is the same as the PRB. Try the European Civic Type R forum http://www.civictype-r.co.uk/phpbb2/index.php
