Follow the immobilizer matching instructions here http://www.hondata.com/immobilizer.html The most common problem is not enabling the immobilizer once you get to the dealer.
As far as tuning goes, it sounds like a lean cut and that you need to do some tuning work to the calibration. Post a datalog of the problem here and I'm sure that some people will help you out.
