I have a 97 Integra, with newly installed Hondata S100 and P72 with the internal ODB2-1 harness. When the car is cold, the car idles oddly (back and forth from ~900-1300rpm) and there is a noticable "hiss" sound coming from what sounds like the back of the intake mani. When the car gets up to temp, the hissing goes away and the idle IMMEDIATELY goes to normal. Any ideas? I figure its something to do with the ODB2-1...

Yes. Noticed this before and after tuning.

Find out exaclty what is making the noise...this will help determine where the problem lies.

Have you tried unplugging your EVAP control solenoid?
