Check Engine Light - Limp Mode - After S300 Installation

After the installation of my Hondata, the Check Engine Light (CEL) appears and the the car goes into Limp Mode.
I have a stock 1994 Acura Integra LS w/ the original B18B engine. I have checked the forums and have followed the instructions but am still having problems.
After installation of the SManager Software onto my laptop and plugging the ECU w/ the S300 into the car, I installed the drivers and successfully uploaded the Stock P74 Calibration.
However, when I started the car, it immediately went into Limp Mode and displayed the CEL. Therefore I turned off the car and tried to diagnose the ECU Error Code by shorting the blue connector on the passenger side, but it only displayed a solid Check Engine Light.
-- S300 and Laptop Communication --
Then I wanted to make sure that my laptop was communicating with the S300. So I changed a few settings (rev limiter, shift light, etc.) and reloaded it into the S300. I switched the ignition off, closed the SManager, switched the ignition back on, opened the SManager, and was able to download the exact calibration from the ECU that I had uploaded.
Therefore I know that my laptop is properly communicating with the S300.

I also read on the forums about the S300 lights so I checked those as well. When I turn the ignition on, there is a constant red light at D2. This never changes unless I am uploading or downloading, in which case a green light blinks at D1.
-- Datalogging --
Even though I my car will only operate in Limp Mode with the CEL on, I tried datalogging. None of the values changes in my SManager.
-- Check P74 ECU --
I removed the S300 and cut J1 to check if my P74 had a problem. The car immediately returned to it's stock configuration when the ignition was switched on and engine started. The CEL was all gone at this point.
-- Re-Install J1 and Check all installed components --
I then checked that all the components have been soldered in correctly and they were. Although I am not a trained Hondata Technician, I am an Electrical Engineer and know my way around a breadboard (circuit board).
-- Software Update and Last Check --
Once J1 and the S300 was reinstalled, I also downloaded the SManager version from the Hondata site (I had previously used the version from the CD-Rom). I also reinstalled the USB Drivers (which I don't think the problem is because the S300 communicates properly with the laptop). Finally, after all of this, I got the same results as my original attempt. Nothing but a CHECK ENGINE LIGHT and Limp Mode.

- I did not install R54 because there is none on the P75 (obd1 B18b).
- I installed the supplied jumper on J1 instead of just a plain wire.
- The car is completely stock other than an RSR Ex-Mag exhaust and Short Ram Intake.
- S300 was purchased because I was planning on installing a custom turbo setup next week.
