HELP!! start up & running ruff

ok here what's going on i have a 96 gsr few mods and when i hook up my s200 and obd1 ecu then start my car it idle's up and down then if i try to drive it at all it will miss like 
i'm a cylinder's not fireing but if my stock obd2 ecu is in it runs ok now the s200 had been tuned for the car before i got the car but the guy sed it was acting funny so he hooked the stock ecu up i thought it mite be that the car needed a tune up well just did that and no luck and the evap purge silenoid is M.I.A. so it's not that any idea's PLEASE HELP any one
