ecu for transmission

I just bought a 95 hatchback with a b16a engine swap coupled with a ls tranny fropm a integra. The car seems to be having a problem with the tranny , it seems to be trying to figure out what gear it needs to be in, and it also changes gears really quick, it is an automatic and the car has a MSD rpm activator for vtec installed, could it be the problem or could it be that since it has a p75 ecu for the tranny that it's not mated right for the engine??? I'm at a loss as to what the problem is, I really hope it's not a bad tranny....Help?????

Also the engine has a p78 ecu running the b16, could the combination of the p75 and the p 78 cause a problem???
