Knock in factory stock fa5 tune

I saw the thread about the 2011 civic si stock tune that saw a considerable amount of knock. I'm having the exact same issue.
I very recently got hondata and turned off rev hang, and changed throttle gear compensation retard to -100 on the completely stock basemap, and have been running it purely for the driver experience.
I'm a completely stock motor, with the k&n carb legal sri, and a mugen catback
Everything else is stock,
I noticed for the first time when doing a pull onto a freeway on ramp, that I heard a faint ticking sound which sparked all my red flags especially now that i'm no longer 100% stock, I messed around with the hondata app and saw that I had a considerable amount of knock. Over 60-70 counts within a 20 minute drive.
I've been very cautious about my knock count, learning the ins and outs and what causes it. I've done my due diligence and started to cross off possibilities. My "knock level" never goes past 4, and I notice that even with light throttle/heavy throttle, knock will jump 3-5 counts just from touching the throttle.
I've changed spark plugs, did a compression test, ordered a brand new oem knock sensor (my old one was destroyed which I initially thought was a culprit, but even after changing it I've gotten less knock but still 20-30 counts within a 45 minute drive instead of getting 80+)
I ordered a new valve cover gasket which is coming next week, i'll be down a valve adjustment to rule that out aswell, and if all else fails i'll end up taking off my stock injectors, getting them flow tested and cleaned.
Update: I went back to completely stock factory tune, and I'm getting a lot less knock, my most recent drive was from school about 45 minutes and got 8 counts of knock.
