I don't really do boosted setups, but some things that jump out to me are, if you plan to run boost control via the ECU, it has to have a MAP sensor to reference boost to control it and protect the engine with a boost cut if the pressure goes past your desired limit. Without the MAP sensor reading to the ECU it cannot control boost or protect from overboost.

Fueling will probably be difficult if you plan to go boost with a MAF sensor tune. I guess it would be possible, but chances are it would be difficult. With the MAP sensor based speed density tune, you can probably have better fueling and the ECU can get a boost signal for other features.

Hopefully the Hondata boys will jump in with more issues or concerns, those mentioned would be the ones that jump out to me. Did you delete the MAP sensor because of the Skunk manifold?

You cannot delete the MAP sensor. It must be installed and be able to read vacuum and boost.
