I recently updated Hondata Flashpro Manager on my comp to the most recent version of 3.4.0 after I updated the program I attempted to plug my Flashpro in to tweak the tune on my r18 but I have a pop up message telling me “Calibrations stored on the Flashpro are from a previous version, please download and re-upload these calibrations with this software version in order to update them” I don’t know what to do in order to unlock the Flashpro please help.

It's not locked. The message just tells you that if you have updated the software you need to re-upload the calibration again to see any changes in the vehicle.
