Intake manifold pressure changed with 4 throttle setup

hi all,
recently undergoing a project of my friends car with a 4 throttle intake system setup.
However, we found that the MAP reading changed to higher pressure from stock setting when plug in Hondata FP with last tuned running map as this setup base map for tuning. The idling MAP pressure changed from stock -24.9" to -14.9" after changed to the 4 throttle short runner setup.
Whenever I try to alter the MAP table to index start from -16", the car become jerking seriously and engine stalled.
This is the very 1st time we explore to this kind of setup on VTEC cam engine project..
May I know, is this cause by the short runner 4 throttle setup which is normal?
