I recently bought a used flashpro unit with the ecu that it is synced to, I believe the vehicle it's from was wrecked, and when I replace my cars ecu with the new one and attempt to either unlock it or upload a new tune, it says that this is not the vehicle it is synced to.

I've switched my ecu back in and then I receive the message that the VIN does not match, and when I switch to the new ecu it again says that it is not synced to this vehicle, so I have every reason to believe that this is the ecu it's synced to (as it apparently has the proper VIN), but I can't unlock it or upload a new tune with it in my vehicle.

Is there any way to remedy this problem without access to the original vehicle?

Now can you use the 'send support information' function from the help menu, with the FlashPro plugged in and the ECU in the vehicle?

Should be sent now. I was looking at the ECU tab under flashpro and found that my vehicles VIN is now listed, even though it has never been synced with my vehicle.

I sent the information twice then in case it matters, first with my cars original ecu hooked up, and the second time with the ecu flashpro should be synced to hooked up, and specified which is which under notes.

Both ECUs show the same. Neither are the ECU the FlashPro was locked to.

Does it sync to the ecu under the hood, or the one inside the vehicle near the passengers feet (assuming that's also an ecu)? Only the one from inside the vehicle came with the flashpro unit, and this is my first honda, so I didn't know that there was one under the hood until I just looked it up.

The box under the passengers feet is the power steering controller.

What is the serial number on each ECU? It should be 4 digits - dash - 6 digits.
