Lost my car keys/ buying new ones

So I lost my car keys and the dealership is making me buy new ones. I only had one key to begin with and with that gone I cant clone the key. That being said, I have Hondata on my car and they said they cannot get it to work unless its returned to stock. Is this a known problem with Hondata or are they just being dumb about the Ecu being reflashed?

There is no reason having Hondata will not allow your Keys to be added to the immobilizer system.
