Dealer cannot read ECU due to lack of VIN?

Vehicle threw VSA warning lights (constant on). Had battery voltage checked, disconnected/reconnected battery and wanring light still remained. Reflashed back to stock, drove around for a week to see if it cleared up before i take it to the dealer for an explanation (maybe a bad roll/yaw sensor or some such). Reflash triggered CEL/DTC P062F EEPROM Internal Control Module Error. Off I went to the dealer. Dealer could not access the ECU, so i came over and unlocked the flashpro from the car, still no luck. Hondas proprietary scan tool requires the ECU identify itself via its VIN, apparently my ECU has forgotten its name. They can dive into the ECU with a snap-on tool but then im coming purely out of pocket because even if its a sensor covered by the unvoided parts of my warranty, they need to use the honda proprietary tool to send that information to honda and verify it as a warranty claim.
So...How does daddy teach his ECU to tell the nice men at Pensacola Honda what its VIN is?
