D16z6 swap, Crank angle sensor issue

The conditions of the issue:

It seems pretty consistent that the load of the engine in 3rd gear (gear it does it in doesn't matter) at 5,500 rpms while in v-tec, car will misfire then go into limp mode, but not all the time. Almost intermittently.

What I have done so far to try and fix the issue:

The computer was replaced with another (P28), same tune (eliminated the possibility of a bad ECU). The distributor is brand new. (Third distributor in the car, 2 used ones and now currently the new one.) New NGK plugs gap at .044 and new plug wires, wiring harness between the dizzy and ECU have been re-done with new wires and pins as well to see if it fixed this issue. Anyone think that the timing belt could be off a tooth?

I got code 4 CKP - crank position sensor and code 17- VSS (my speedo cable is broken so that is obviously not an issue)

Check the ground at the thermostat housing.
