Flashpro Help

Hi guys,
Here's the info to start with before we get to my problem.
Ser# FP-SI-US-11251
version - 1.1.9.6
calibration added below
2007 civic si sedan FA5
stock with tune
basic h,e i ,throttle body
PROBLEM:
I have had several issues with re-flashing the vehicle. I attach the unit to my computer make the adjustments take it back to the vehicle and it won't re-flash. I have had the dlc connector replaced ( not to difficult as I work for a Honda dealer in IL in the service dept.) because this problem has been an on going thing with your product.
Before you guys said it was the wen pin, sometimes this thing will work and sometimes it won't makes me think at this time there has to be some intermittent problem inside the unit. Here's one thing that might help I can datalog all day long when ever I plug it in, but when I want to just want to re-flash it won't. It starts the cycle then stops, Any help would be greatly appreciated, as I'm in the middle of tuning a new throttle body and need it to work consistently. oh, this flashpro unit is baby'd and take extremely well care of!
