K-pro'd ECU motherboard problem?

The K-Pro was purchased off a member on k20a.org whom had the ecu rebuilt by Hondata in January of this year, hence the newer k-pro number 8959. I've had the k-pro since February 2011 and the issue as explained below occured June 13, 2011.
So a in-depth summary of my problem. Approximately 2 months ago at a local track day i was running my second session of the day, and as soon as i got into the pits after my session was over i hear my car begin to splutter. I shut the car off and leave it to cool for 30 minutes before my next session.
When my session is about to begin, i fire up my car and my CEL starts to flash (wasnt flashing before shutting car off) and my car begins to splutter and bog, sounding like a subaru. I immediately think its misfiring, and scan the code with an OBDII Scanner. The scanned codes are:
P0300 Random Misfire, P0302 No. 2 Cylinder Misfire, P0304 No. 4 Cylinder Misfire. Clear the codes, Pull out the spark plugs, swap the plugs to see if the misfire changes, it doesnt change. Clear codes again, swap coil packs, misfires still on 2 and 4.
So i try to limp the car back home, and about halfway the car dies completely. Fuel is dripping out my exhaust pipe, i assume the 750cc were flooding the cylinders. So i get the car towed home, and let it sit for a few days with spark plugs removed to try to dry out the cylinders. Come back a few days later, and with new spark plugs try to fire it over. once again its misfiring with my CEL light on. drive the car into the garage (roughly 40 feet) and once i shut off the car, i can immediately smell gas and see fuel dripping out my exhaust pipe again.
Since my cylinder 2 was low on compression, i rebuilt the engine over a months time, and borrowed a working set of coil packs to try to run on the first fireup. Also had the injectors tested to see if they were stuck open. The tests results showed them as working fine. First fireup, my car wouldn't fire over. What it did was it made huge clunking noises as the engine tried to fire over (full battery charge, so not due to low battery), and after maybe 5 seconds of cranking the engine over the 750cc injectors were pumping so much fuel into the engine it was dripping out the exhaust pipe again.
So i decided to swap to the stock 310cc RSX injectors, still made clunking noise and flooded the cylinders. Decided to remove k-pro ecu and put in oem ecu back in. After a few seconds of cranking over, the car fires up, and operates normally. Drove around for a few minutes to try to clear the cylinders of any unburnt fuel, and came back and scanned the engine light (OEM ecu), the only codes that came up were secondary O2 sensors (test pipe).
Decided to give k-pro another go. Uploaded a stock map with immobilizer disabled, tried cranking it, it made a loud clunk, and car wouldn't crank over. Fuel once again dripping out my exhaust pipe. Not wanting to wash out my piston rings on a freshly rebuilt engine, i took the ECU out, and have been driving on my OEM stock ecu.
Sorry for the long post. Wanted to explain my situation in as much detail as possible. Could the problem be caused by the motherboard of the ECU? My laptop still recognizes the k-pro and i can still upload maps. just the car doesnt run properly and as of late won't start the car at all period.
Any help would be appreciated, thanks.
