CKP sensor question

Set-up is as follows...
2000 Civic CX hatchback, k20z(stock) with 03 type S trans., 02-04 rsx type S harness, hybrid conversion harness, hondata kpro. Just installed swap and haven't cleared up the problem to drive it much yet.
Problem is as follows...
After car sits overnight and is cold it will fire right up and run idle good, let it idle for around 25-30 mins yesterday. Back it out of the shop run it up and down the road a few times pulls strong. Coming back into the shop it dies and wont crank up again. Checked over a few things making sure no connections came loose or anything, all good. But when we unplugged the CKP sensor it fires up and sets a DTC p0335, but runs. In limp mode and wont rev past 3K or so. If we plug it back in and try to crank it, it wont start. We can plug it in while running and it will stay running.
Things we've looked at...
Tried another CKP sensor, but got same results. Ohmed signal wire going to ECU and it showed to be good. Checked the wires for voltage, 5v at blue wire, 12v at yel/blk wire, and good ground a brown/white.
Whats got me so confused is the car can sit over night and after cooling down it will fire up with the crank sensor plugged in and runs great til it warms up and dies, then it will not crank back up until sensor is unplugged. I know this is a sign of a bad sensor most of the time but we have tried another sensor. Do these sensors have a high failure rate? Any help is greatly appreciated, thanks.
