Problem going into 5th and 6th after kpro install

I have an 05 type S. I recently got an 05-06 kpro and installed it into my car. Uploaded the latest base map the program came with and for some reason now it wont go into 5th or 6th gear. I plugged back in the stock ecu and everything went back to normal. I tried this a few times and know for sure its something with the Kpro. I know the speed sensor spins about 100 times faster on the 05/06 RSX gearbox as compared to the 02-04 RSX. Above 65-70 MPH cruise control may not function smoothly and may cancel from time to time. Could that have anything to do with this? Any suggestions where i should go from here?
