Recommended starting point?

Engine was run without cams on and chipped ECU for 20k miles and rebuilt. Wondering your suggestions about a base starting point. Should I just put the stock p28 baseline in and adjust the fuel trim and head to the Dyno? Reason for asking I tried the LS/Vtec with ITB in the baselines adjust fuel trim and switched to MAP based vs the TPS alpha -n and spent a few weeks trouble shooting no start from fouled plugs.
