I'm not sure about that. When I leave it in neutral and dont step on the clutch, it revs up to 7500rpm, its when i step on the clutch at a standstill that it revs to 3000rpm. If it is an issue of the ecu not reading the clutch is that an easy fix?

I don't think it's an issue of the ecu reading the clutch. I've attached a datalog of my revving in neutral, first I rev with the clutch on the floor and it revs to 3000rpm, then i rev with my foot off the clutch and it revs passed 3000rpm(i didn't hit the overall limiter because my neighbors are karens). Also the full throttle shift works fine. Either way, I'm fairly confident the ecu is reading the clutch correctly.
I tried setting the launch disengage speed to 3mph, it was zero and i thought that was confusing things, but that didn't help. Do you have anything else I could try?

Post the calibration used and a datalog made showing the issue with that calibration.

I've attached the calibration and datalogs. The calibration has a launch limiter of 5k, full throttle shift enabled 6k, overall rev limit of 7.5k. The "3000 revs" datalog is taken with my foot on the clutch and it revs to 3k. the other datalog has a rev with my foot on the clutch which revs to 3k and one without my foot on the clutch which didnt have the 3k mystery limit.

Please give a step by step description of exactly how you are uploading this to the ECU.

step 1) click the "open an existing calibration" button
step 2) open "reflash and full throttle shift" calibration(I have tried remaking this cal a few times, it's just the reflash cal with the full throttle shift box checked)
step 3) hit the upload up arrow
step 4) watch it load
step 5) click ok on the "the last Flashpro upload succeeded." dialogue box
step 6) test the launch limiter to find it still revs to 3k

It is because the launch limited is adjustable. Use the cruise control set and resume to alter the launch rpm.

Can you explain what you mean by "use the cruise control set"? Is this a setting in the calibration?(I am a beginner)

The cruise control set and resume buttons are on the steering wheel. If cruise control is switched off then they will change the launch rpm.
