Starting a new calibration
Still kinda new to the tuner world I have a 2013 Si and I bought the flashpro last month. I have the Skunk2 CAI and their full exhaust, does anyone know when I start a new calibration how I tell it that I have these bolt on?

You will have to tune this on the dyno and measure the AF and adjust timing as needed and measure the power.

You don't *have* to dyno your car for a proper tune, but if you're not willing to accept the risks (and research) that come with self-tuning, it may be in your best interest. I believe there are also several e-tuners in the 9th gen community who will tune your car over the internet based on your datalogs. I don't want to name names, but there's a pretty popular one who posts here and on other Civic sites pretty regularly.
You could also take a stab in the dark and load up the files in the Vault section of FP to see if anyone has a similar setup to yours. You definitely can't guarantee results in there, though.
