Can someone tell me if the s200 is used with the factory ecu or is it it's own ecu? I have a 00 jdm type r motor with a p73

You will have to convert to a compatible OBD1 ecu from the list at http://www.hondata.com/ecus.html.

So that means i have to go get a OBD2-OBD1 jumper then a OBD1 ecu?

Correct. Once you have the OBD1 ECU, the S200 blue box works in conjunction with the stock ECU. Here is a picture of my setup:
