i have a 92 civic si and am getting ready to swap engines. the D16 is a SOHC VTEC and the B16 is a JDM DOHC VTEC. can i use my stock Si ECU or do i need to get a different one?
You don't need a new ECU if you are going to get a Hondata installed on the one that came with your car (I think P28 is the ECU model). When you install a Hondata on an ECU it lets you use it for engines it wasn't originally programmed to work on.
NOTE B16's have a knock sensor and the D16's don't, so if you use the ECU from your D16 it won't read the knock sensor. The car will still run fine.
If you don't get a Hondata you need a new ECU. You would need an OBD-1 B16a ECU. The only US car you can find this in is a Del Sol (that has a B16).

You can install a Hondata yourself but unless you are very skilled at soldiering it is easier and safer to just send your ECU to a dealer.
Since you are using it for a stock B16a you won't NEED to tune it on a dyno, you can just load the B16a base map. To make any Engine run its best you need to tune it on a dyno.

awesome. i read on Hondata's main site that you could install the chip yourself but im afraid of screwing up my ECU. my dad is a master electrician and can probably install the chip for me.. he works on PC's and stuff all the time. anyway, the only other swap question i have is about my exhaust. the engine comes with JDM headers but i dont know if the rest of the exhaust will bolt up or not. i have a friend with a 6th gen civic hatch with a GSR motor and he still has his stock exhaust i believe. any thoughts?
I don't think the end of the header and your exhaust will match up right. You will probably need to take it to a muffler shop and have them modify the exhaust to get it to match up. If you have welding equipment you may be able to do it your self. If not it will be a noise trip to the muffler shop, hopefully there is one close to you. I'm not sure so you should probably ask around some more.
