Seting ignition timing issue

I set the timing by the honda manual (by using the jumper) and okay, after that i go to smanager and click on set ignition timing on online options and the red point is not at 16º position that previous I have set.
To put the red point by the s300 correct the distributor must be at the maximum position advanced. This in fact strange I apreciate a explanation for this.
