I have a 94 honda civic DX, coupe automatic fully stock. Just added a custom 14b turbo from a 1gen. eclipse, and I was looking at the stage 2b system with boost. Will this be the best for my car?if no what would?

If you put a 5 speed in the car it will work. Hondata doesn't work with Automatic ECU's that I am aware of.

You can use a stage 2 or stage 3 system with an automatic ecu.
