Hondata K20A3 reflash and CEL?

I currently have a "hi flow" catalytic converter that is causing an
emissions light/CEL. Will the Hondata ECU flash work with this?
Would it cause any problems?

It will work, but will not eliminate the error codes.

Thanks. That's fine about the codes (working on a solution to that
as we speak), but I wanted to make sure running in "open loop" wouldn't
cause the Hondata-flashed ECU to act all funky.
