S300 strange problems!!

I will start by saying this S300 was Installed by an experienced tuner (Jeff Evans). This ECU/S300 ran fine last season with no issues what so ever. Car sat for about 6 months. New build is done, ready to dyno and we keep having strang problems with this s300.

Updated drivers and software, Car starts and datalogs fine. 2 Green leds.
Engine running rough, pull plugs...cyl #3 looks like a brand new plug. The 1/2 hour we had the car running trying to get it to idle smoother, it was only firing 3 injectors. Injector error code now present. Traced all wiring back to ECU ok, assured good conections everywhere, checked FJO driver, all good! Assume its the ECU, swap to a stock ECU. Injectors fire on all 4 cyl.

Buy a new p28 unistall S300, reinstall S300 into new P28 (again by experienced tuner/socketer) Turn on key, S300 is online with laptop, 2 green lights. We are looking good! Fire it up, CEL, again running rough. Throw a noid light on injectors. Cyl #3 again not firing!! ECU is not grounding this injector. Again to rule out a wirring issue, we swap to a stock ecu, fires all 4 cyl no problem, No check engine lights.

Pull S300 off the board, visually inspect it. Everything looks good. Reinstall onto board. Now i have 1 Green led, 1 red led. ???
Turn Key on, ECU is online with laptop, I am able to datalog with key on engine off. I goto start car, fuel pump wont prime. Upload a new calibration. Both led's back to green again!! (so confused at this point)
Flip the Key on, 1 led red, 1 led green. About 5 seconds later, red led turns green and fuel pump primes. (so very confused) At this point i am able to start the car.

Why would i have such a delayed reaction from the S300. It is literally 5-10 seconds delay from when i switch the key on, till the ecu sends a signal to the fuel pump to prime. Those 5-10 seconds, i have a red led on the hondata, then it turns green, pump primes and at that point i can start the car and datalog fine! still only on 3 cyls though.

What the heck is going on here???? Bad S300 ?

-Injector error code with s300
-Cyl #3 injector not firing with s300 / is firing with stock p28
-No injector error code with stock ecu
-Swapped p28's transferd s300 to new p28 same problems
-Red led, upload calibration, now green led
-Red led with key on for 5-10 seconds then switches green
-Once green led comes on fuel pump primes, everything seems good.

We already missed one dyno apt, missed Nopi this weekend, and are scedualed to dyno again tomarrow!!!

Sounds like a problems with the FJO injector driver. I would try removing that and using stock injectors to see if the problem goes away.

Just to update...

it was actually a problem with the Main relay. Replaced. Running great now.
