Both times I've downloaded a software update, my current file that I'm running on my car has been erased. Do I have to save it to a flash drive first? And, can I upload it from my ECU back on to my laptop? Luckily I just popped my modded engine and I'm running stock, otherwise I'd be really pissed...

Updates do not overwrite any user calibrations. How has your calibration been erased? Where are you saving the calibration on the computer?

I just save the files in the original file that I overwrote, I have not been re-naming the file, that may be the issue. Again, can I upload my calibration from my ECU to the Smanager software on my laptop?

Don't overwrite the built in calibrations (it should not let you). You can download the calibration from the ECU.
