I just went to my local dealership and they have the 2018 Honda Civic Type R so I went for a test drive. I love the car and the pricing and mileage on it are great. But just one thing that's bothering me is that when I press the upward button on the driving wheel, a page pops up on the screen and says Hondata. I asked the dealer what that is and he couldn't give me a solid answer. I did went home and did some research and it seems is used for car modification. Does that mean the car was modified and if it's gonna hurt the car in a long run?

The most feasible solution is to use a converter to convert serial data from S300 to CAN, then configure on iC-7 if Haltech Dash Manager allows a custom CAN template.

Your setup sounds solid! Since you're using the Sebastian.SD.Rev14 (Blended) (VTEC 4200) tune, it's a good idea to run data logs to check fuel trims, knock, and overall performance. Do a mix of normal driving (15-20 mins) and WOT pulls (3rd or 4th gear from ~2500 to redline) to get a full picture.

For the VSA light, some tunes disable it automatically due to ECU changes.Agario Try resetting the ECU or checking if there's a VSA disable option in your tuning software.

The S300 and iC-7/iC-10 need to use the same CANBUS protocol and bit rate. You have tried the MoTeC protocols "Hundred" and "M1" on the iC-7 but it did not work. This may be due to incompatibility in protocol format Poly Track or channel configuration.

Have you compared the injector scaling, latency, and cam angle tables between the boost calibration and the NA basemaps to identify specific differences that might explain why the NA basemaps fail to start the engine?

Your idle surge is due to the increased airflow from the new manifold, throttle body, and intake, while still running a tune meant for the previous setup. I suggest adjusting the idle fuel and air settings or use a basemap closer to your current mods to stabilize it until your full dyno tune.
