Do you think it could be because I still have the stock 02 sensor engaged for fuel loop being closed? Because even with the intake I had on it before and no tune my fuel trim was like 40 up.

The exhaust will cause your trim issue. The car should run in closed loop regardless of exhaust. So should I re-upload the tune I was using and stop the secondary O2 sensor from reading or is it gonna be a lot more than that like changing a lot of the data? The car still runs in a closed loop with everything currently. I should also note the intake is stock the drop in air filter is what is different.

If you’re running lean you need to adjust the calibration. The secondary o2 is there to detect the catalytic converter. Disabling it wouldn’t have any affect on your trims.
If your intake is stock then your best option is to
Find a calibration running the stop intake with a exhaust. You would then adjust it to make sure your car is running safe.

Does it have to be done on a dyno or is there people that don't need one to tune for the free flow exhaust so I can still drive this every day? Or what if I went in and for the time being limited the short term fuel trim to 10 percent would that let me be ok until I figure out more or get it to a tuner or is that a bad idea?

You can get it dyno tuned, street tuned or remote tuned. If you mean limiting the fuel trim to 10 by adjusting the tune until the o2 is only adding 10% fuel then yes.
If you mean adjusting the amount of fuel the o2 can trim no. You would be limiting how much fuel the o2 can adjust causing it to run leaner.

Well sugar that would explain why it got worse when I tried that.

Is there anyone you'd recommend for a remote tune? I just need to make it okay to not damage the engine so I can drive it unfortunately I do depend on the car as a daily as well.
