D17A1 to D17A2 swap... No Start Need HELP

I installed a D17A2 engine in a 2002 Civic LX. The orig. Engine was a D17A1 (Non-Vtec). We did the Engine swap with no problem. We also installed a PCM/ECU that came with new D17A2... Problem is NO Start. I do know that the D17A2 is from an Automatic Trans. car as it still had the drive plate mounted to Crankshaft. Does it matter if donor engine was connected to auto. or manual trans.? Are PCM/ECU different for auto verse manual x-missions? We are VERY Novice mechanics and are trying to learn and save money,,, Help
