I have a chipped PR3 I'd like to use for Hondata. Does the stock ROM have to be installed or can I leave the current Spoon chip installed? Does Hondata provide its own chip in which case my question is moot?

Why would you wat to buy Hondata if you don't want to alter your fuel and timing.

That's the whole point - can I still change everything even though there isn't an OEM chip in the socket?

If you have a Spoon-chipped ECU and want to get a Hondata system, you're going to be removing the Spoon EPROM and replacing it with a custom EPROM with the Hondata program on it. This custom EPROM is provided by your dealer, or can be programmed yourself if you purchase a stage 4b or an S200 system with ROM editor.

I didn't get your question. But you got your answer rom ANDYE. You will use a Hondata ROM to alter fuel and timing.
