I have had the exact same experience. Two new knock sensors from the Honda dealer (p/n 30530-PV1-A01) and I get a knock sensor error code within seconds of start-up at idle with the S300'ed ECU, but no light ever with a stock ECU.
S300 is in a P28
Stock ECU is a P30

This isn't a Hondata issue, but I'm hoping the attached Hondata datalog helps diagnose my problem:
