After checking piston to valve clearances on a race motor with fairly aggressive cams, I know I can safely run 50 deg VTC on the low cam, but only about 31 deg VTC on the high cam. I've always limited VTC mechanically based on high cam clearances and I know that is what is recommended for most to ...

So would there be any negative performance results observed if removing the bypass when using stock injectors?
Performance, no. Unnecessary work, poorer emissions and fuel accumulating between the intake and head, yes.
