I have same vehicle as you(2500 miles) . I am running the 6 psi mishimoto SRI boost and throttle response mod. I have adjusted the AFM sensor table so fuel trims are good and adjusted boost levels so boost is more smooth than the 6 psi map.

Please update your software version and reload the calibration.
I just Did and went out for a quick ride to test.
I pushed it a little to see if I got the issue I got before and I did not. I am posting the my calibration and Datalog for you guys to see.

Here you go. Zoom in from 2 mins 36 secs to 2 mins and 43. This is when I start accelerating and at minute 2 and 41 secs you can see how the revs start going up and down up and down as I was stepping on the pedal. Was this ever fixed. I had this exact issue happening to me ? I had to unclick the traction control under mods since I get all that jerking.

Lowering the knock ignition limit values will lower the ignition timing. So if you have knock it will lower the knock control value. There is a limit to the effect of the knock ignition limit table if you raise it, which timing will not go over MBT values for that load/rpm.

On your other question, if you get a standard Flashpro (non-carb) there is a +6 PSI high octane MAP for a Mishimoto short ram, and a +3 PSI map for the Mishimoto short ram as well.
